Here are some long ones I’ve loved. Hopefully some are new to you:
Unreal Cities series (http://archiveofourown.org/series/24337) by breathedout (havingbeenbreathedout (http://havingbeenbreathedout.tumblr.com) on tumblr) John/Sherlock, John/OCs (while pining). In 1920, John and Sherlock solve a case with the help of actual historical figures (Bloomsbury bohemians! John Maynard Keynes!) from the time.
–
A very long and well-characterized 1950s genderswap AU by the same author:
How the mouth changes its shape (http://archiveofourown.org/works/704773) by breathedout (havingbeenbreathedout (http://havingbeenbreathedout.tumblr.com) on tumblr) John/Sherlock, Victor Trevor/Sherlock, John/OC.
--
The Baker Street series (http://archiveofourown.org/series/16197) by magicbunni John/Sarah + Sherlock. A series of breathlessly exciting, astoundingly well-plotted novels with a very canon take on the relationship between Sherlock and John.
--
By the same author:
The Witch’s Heart (http://archiveofourown.org/works/308539) by magicbunni Gen. A Sherlock-in-university backstory that is just as fabulous, if not more, than the Baker Street series. What a case.
--
And a series in which Moriarty does feature, but there are tons of other very in-depth cases unrelated to him included:
Indestructible: The Sherlock Casefic Adventures (http://archiveofourown.org/series/13200) by ghislainem70 Pairings for the series: John/Sherlock, Lestrade/John, Mycroft/Lestrade, Moriarty/OFC.
Oh, and there is a good recs list at this link (http://sherlockbbcficrecs.tumblr.com/post/36219777985/case-fic-masterpost) with some others, though many feature Moriarty. :)
I wanted to drop by and thank you for your kind words on The Baker Street Series. If you were to witness the planning, untidy stacks of notes, and knotty interconnected clues regarding plotting these mysteries, you might swear nothing novel could ever come of them. I think the trick is putting it all together across a series of stories, and it's *really* gratifying when someone enjoys the effort! :)
Also, I want to offer a virtual fist-bump re. The Witch's Heart. It's by far the most researched, and it's my personal fave too! XD
This one doesn't involve Sherlock and John at all (or Moriarty):
Legwork (21778 words) by yonwords Rating: Teen And Up Audiences Relationships: Lestrade (Inspector)/OFC Summary: "The boy sat on the farthest bench on the platform, slumped in his seat as though asleep." Lestrade gets to be the hero of his own detective novella.
This one contains mild femmeslash:
Parallel (77397 words) by brbsoulnomming Rating: Mature Relationships: Sherlock Holmes/John Watson, Original Character/Original Character Summary: Written for a prompt over on sherlockbbc_fic: There's a case at a secondary school/University, some series of threats or string of bizarre murders that has the entire campus shaken. In the course of the investigation, Sherlock and John meet two students. One is well liked if not popular, athletic, intelligent without showing off, involved only because they were close to a victim or witnessed something important. The other is a loner with no regard for social norms, an insufferable genius, always in the chem lab, and involved because everyone, including teachers/professors, think they're behind everything. Sherlock and John are responsible for these two meeting. And, because they both want to help with the investigation, they get to watch them become friends and fall a little in love. And that makes them feel things about themselves that they've been working very hard to not feel, thank you.
Here's another one that has both John/Sherlock and femmeslash:
Face of the Sun, Face of the Moon (57431 words) by honeybee221b Rating: Explicit Relationships: Sherlock Holmes/John Watson, Irene Adler/OC Summary: Unresolved attraction between Sherlock and John comes to a head after Sherlock and Molly are arrested as part of a human tissue crime ring. John and Sherlock infiltrate the group in New York City in attempt to gather evidence against the real criminals and clear Molly's name, but are mistaken for each other, forcing Sherlock to sit on the sidelines as John does the heavy lifting. Throw in Irene Adler, her new wife and a couple of blow jobs and you've got a heck of a mess.
This one is a classic and is gen:
The Green Blade (72908 words) by verityburns Rating: Teen And Up Audiences Summary: As a serial killer hits the headlines, the police are out of their depth and the next victim is out of time. With faith in Sherlock Holmes at an all time low, this is a case which will push loyalties to the limit.
There are several with Milverton as the bad guy. This one is also gen:
Concertos and Blackmail (42720 words) by hoc_voluerunt Rating: Mature Summary: It’s around about when John’s in a white dinner jacket, shooting out security cameras and running from guards through the skyscraper of a media tycoon-cum-gentleman blackmailer, that he realises he’s probably gone well and truly mad. He couldn’t really care less, though. And hey — he and Sherlock started out sharing a flat; how appropriate if they end up sharing a prison cell. (A BBC Sherlock update of The Adventure of Charles Augustus Milverton.)
This is a great Johnlock series with a couple of longer cases:
Working It Out (http://archiveofourown.org/works/242048) (111828 words) by sideris (http://archiveofourown.org/users/sideris) Chapters: 8/8 Fandom: Sherlock (TV) (http://archiveofourown.org/tags/Sherlock%20(TV)), Sherlock Holmes & Related Fandoms (http://archiveofourown.org/tags/Sherlock%20Holmes%20*a*%20Related%20Fandoms) Rating: Explicit Warnings: Author Chose Not To Use Archive Warnings Relationships: Sherlock Holmes/John Watson Characters: Sherlock Holmes, John Watson, Mycroft Holmes, Mrs. Hudson, Greg Lestrade, Sally Donovan, Anderson (Sherlock), Sarah Sawyer, Molly Hooper, Mike Stamford Additional Tags: Angst, Hurt/Comfort Summary:
